A system to run and summarize models that estimate indices of abundance for various data sources specific to populations off the U.S. West Coast. Models can range in complexity from simple linear models to complex spatio-temporal models with lots of random effects and non-linear relationships.
Indices for a large set of species/survey combinations can be run using the configuration
data object which is loaded with the package. The configuration file contains setting for a large number of species and surveys with multiple error distribution or model covariates with a used
column that indicates which configuration was used for the most recent stock assessment for a species. To understand how to run an index for a particular species, please see the Articles on the package webpage. Additionally, there is an example script available that shows how to run indices for all species and surveys included in the configuration file.
This package is used to run indices for U.S. West Coast Groundfish species for stock assessments. The script used to run indices for species assessed in 2025 is available here.
